"They" are unable to revoke Index Faust's access rights probably because she's part of the Index, but there's no reason to assume the Will of the City is directly responsible for that. It could easily be possible that there are internal rules that "they" can't use to kick her out. We don't even know who "they" is, aside from it being other Fausts. It could be Fausts with equal or lower authority to her appealing to higher Fausts to kick her out.
